NextGene Aligner

Overview

NextGene is a bioinformatics software package for next-generation sequencing (NGS) data analysis developed by SoftGenetics. Its aligner uses a modified Burrows-Wheeler transform for short-read alignment to a reference genome. It supports WES and targeted sequencing workflows in clinical and research settings.

Used by

• NextGene v2.3.4 (modified Burrows-Wheeler transform) used for read alignment in the CLIA-certified WES and targeted sequencing pipeline of the PIPseq pediatric precision oncology program at Columbia University Medical Center (82 tumor/normal WES pairs and 13 targeted CCCP samples) PMID:28007021.

Notes

• Version 2.3.4 was used in the PIPseq clinical bioinformatics pipeline.
• Used in conjunction with EXCAVATOR v2.2 for CNV calling and FusionMap for RNA fusion detection.
