Microarray gene expression profiling

Overview

Hybridization-based platform for simultaneous measurement of mRNA abundance across thousands of genes. Used in the corpus for prognostic signature derivation, subgroup classification, and cross-cohort validation of gene-expression-based biomarkers.

Used by

  • Used across multiple HCC cohorts to derive and validate prognostic signatures including a 186-gene poor-survival cirrhotic-tissue signature, a 5-gene tumor score (TAF9, RAN, RAMP3, KRT19, HN1), and the G3 transcriptomic subgroup (TP53 mutation, CDKN2A inactivation, cell-cycle gene overexpression); raw expression data also accessible via public datasets GSE20347, GSE23400 PMID:24735922.
  • Illumina HumanHT-12 V4 expression microarrays (ArrayExpress E-MTAB-1397) analyzed via limma to characterize expression differences between MYB/MYBL1 fusion subclasses in 102 salivary adenoid cystic carcinomas PMID:26631609.
  • Agilent 44K expression microarray applied to 171 tumors from 63 men with metastatic CRPC; expression clustering grouped tumors by patient, revealing high intra-individual concordance for AR activity and cell-cycle progression (CCP) scores. Data deposited at GEO accession GSE74685. PMID:26928463
  • All 1,913 B-ALL cases profiled by microarray gene expression to identify the DUX4/ERG subtype cluster (141/1,913, 7.6%) as a distinct expression signature. PMID:27776115

Notes

  • Cross-platform robustness, frozen-to-FFPE portability, and external validation remain incomplete for most HCC microarray signatures PMID:24735922.
  • Largely superseded by RNA-seq for new studies but extensive legacy HCC datasets remain on microarray platforms.
